Well, fortunately the aforementioned mission was beaten with the use of sniper cannons and railguns and parking in a corner of the map. AI may be deadly, but corner yourself and watch out, they get dumb.

Now I'm stuck on beating the huge fort shown on the cover of the game. It's easy enough to get on top of it and start pounding away at the vents, but between the missiles and the kojima blast I get killed every time. What is the best specific setup for this mission?

Blades and hack and slash at ... well ... I don't know.
I just went underneath and hacked and slash, then it blew-up.
